I'm just starting out and have no clue about toning and stuff along those lines.
1. Draw out sketches of the panels
2. Scan them in
3. Import into a prepared Photoshop file with teh panel and dialogue layout in place
4. Arrange sketches where needed
5. Reduce opacity to about... 60/70% so I can see the lines I'll be drawing over the top clearer
6. Use my wacom to trace over the sketches, taking care to make the lines as smooth as I can. I often fail at that I should add.
7. After lines are finished, I then add in the flat tones.
8. Next stage is to add shadows and highlights
9. Usually put word balloons in and fix up the borders a bit after that
10. Page is done.
Current pages (if you are interested in reading on ahead you'll see I change style in Chapter 2... at least twice :S) are pretty much the same up to stage 6. After that I then import into MangaEditor to add the tones and speed lines, etc.

Unless its the digital screen you can hook up to the computer and draw on, then it draws it on the computer as you did on the digital pad? When I did lines it took forever, I would use the pen tool to go over certain areas, fill them in with color, then use layer options to add an outline. -_-
Though I haven't messed with Manga Editor, so maybe I should look into that program.
Like I said, I'm not an expert, that's just what I do. There are otehr methods and styles of doing things, so go with what you find best.
